My thoughts...

I am always using
"/opt/ibm/lotus/bin/server -c quit"
to shutdown the server. Is it only a typo or does it really work with "-quit"?

Nevertheless, in the almost ten years I have been using domino, I almost never had to kill processes for shutdown. In those rare cases when I had to kill processes, kill -9 always did the job.

But I doubt that the "-c quit" command waits until all processes have been shut down. I think, instead, it returns immediately and your nsd -kill command tries to kill terminating processes. You should wait several minutes before trying to kill processes. E.g. the smtp process tries to end the currently receiving or sending mail before it starts to terminate. Maybe you could try the "wait" shell command to wait for the root server process to terminate and if, after five or ten minutes, the root process did not terminate, you could kill or killall the processes owned by user notes.

As for the domino init scripts as far as I know, IBM does not recommend any special start or stop procedures any more because the server process does all by himself.
But it is an interesting idea to start the domino in a "screen" session...

Just my thoughts...
